hehe, had the exact same problem. Really really annoying when your trying
to edit 64x64 sprites:) Select the Pencil tool or whatever and go to:
File->Dialogs->Brushes. 
 From there you can select your brush size. Lovely package when you get
used to it.

Don't know about the transparency thing though
