You can get fetchmail to only download mails less than a specified size by
putting:
limit X
in your fetchmailrc where X is the max size of message you want

ie I have the following at the start of my fetchmailrc:
----------------------------------------
defaults
  protocol pop3
  is sammonm
  limit 25000
  mda "/var/qmail/bin/qmail-inject sammonm"
  fetchall

poll hibernia at clubi.ie via mail.clubi.ie
  username surf1323 password XXXXXXXXXXXXXX

poll sammonm at eircom.net via mail2.eircom.net
username sammonm password XXXXXXXXXXXXXX
