tr -d '\r' <input >output

Might need a little shell wrapping to make it do exactly what you want,
particularly if you want to preserve the filename.

Something like this should get the job done:

for file in *.c; do
    mv ${file} ${file}.tmp
    tr -d '\r' <${file}.tmp >${file}
    rm ${file}.tmp
done
