My wild guess would be pam authentication problems. I had a
similar problem after compiling KDE with pam support. I use
xdm, and file /etc/X11/xdm/xdm-config determines where any
warnings might be logged. I seem to recall that there is a
corresponding /etc/X11/gdm dir when using gnome ( vague
recollection only, you'd best check ).
