For stderr, instead of > use 2>

The errors you're seeing are from ls rather than grep so your likely 
solution is:

	ls -R 2>/dev/null | grep "java" >some.file &

It's also nice to know that you can redirect stderr to the same place as 
stdout with 2>&1 but be careful of the order of your redirection. Check 
the REDIRECTION section in the bash man page.
