The http://www.linuxfromscratch.org/  and the from boot to bash prompt
howto's are (well they were for me) a really good way of learning how Linux
works. Actually knowing why everything on your box is there is very
enlightening...  When you actually want use your box to do stuff, however,
you start to figure out why package managers are around :-)
