 That sounds like you don't have X setup to do multiple resolutions. Make
sure you have;

       Subsection "Display"
                Depth 16
                Modes "1600x1200" "1280x1024" "1152x864" "1024x768" "800x600" "640x480"
        EndSubSection

 otherwise, when Quake starts up, in 640x480, it'll stay in 1600x1200,
with a 640x480 window.
