That's odd; I've had no problems with the Debian NTP server; but I
have it set up slightly differently - my server syncs with some S1s
and S2s, and broadcasts to the local network.
On the server, I have in /etc/ntp.conf:
server upstream.server.1
server upstream.server.2
server upstream.server.3
broadcast 10.255.255.255
(where 10.255.255.255 is the internal net's broadcast address, of
course)
On the Linux clients, /etc/ntp.conf is:
disable auth
enable bclient
broadcastclient
... and this works. There's also a nice NTP broadcast client for
windows NT and 2000 called K9, which also works well with this scheme.
A possibility is that your clients and server are trying to negotiate
NTP authentication and failing - either set up auth properly or put in
"disable auth" as above.
