Thanks to Dermot and Wesley for the off-list replies. I have more info.

The error message that appears in the console is the following:
ide0: reset timed-out, status=0x80
hda: status timeout: status=0x80 {Busy}
end_request: I/O error, dev 03:06(hda), sector ##### (where that's the 5 digit 
sector number)

I also got
hda: drive not ready for command

After googling for

I disabled UDMA for the primary master (/dev/hda) and now attempting another 
backup. I doubt UDMA was disabled before this because /dev/hdb complained on 
boot-up when it was disabled for that drive.

If anyone can shed any more light on this it would be appreciated!
