I would speculate that you somehow never shut down the old version's
running instances, and never started up the new one.  Do:

  # ps auxw | grep named

Visually note PIDs, etc.

  # killall named
  # ps auxw | grep named

See if they shut down.  If they didn't, "killall -9 named".  Then
"/etc/init.d/bind9 start", or whatever is required to start up the
replacement version.
