Actually, I think you can. So long as every mail has a unique name, just
move them into the "new" subdirectory of the appropriate Maildir and
you're done.
The only problem that jumps to mind is that you'd be bypassing users'
procmails and stuff, and headers may not be what they usually are.
Depending on your setup, that may not matter.
