What about right-clicking on the desktop? Same no doubt.
What about application start-up times?

Are you sure about that?
I would check ram usage first. It might be fine, but fire up
xosview, top or free and rule this out first.
Not sure what to check after that. What is it doing for that
several seconds? Again top to see which processes are using
the cpu at that point.
