Flag in what way?

Editing the subject line lets you indicate that the discussion has 
drifter, however, it leaves the refences in place so that threading 
MUAs can still join the post into the thread at the appropriate 
place.

so you can still collapse the thread if you're not interested in it. 
If your MUA is clever it should be able to let collapse threads at 
arbitrary nodes and/or recognise that subject-child != subject-parent 
indicates a new 'subthread' (in which case it could could collapse 
that thread by default, if that is the users preferences for new 
threads).
