If you're using 2.6.x try using 3.0 pre-release, I found it to be much more effective.

AFAIK,
local = tests you've carried out locally (e.g. header and body scans against regular expression rules)
net = primarily DNS based realtime blackhole lists & URL blacklists, also Razor online database etc.
bayes = bayesian learning database
They're separate because the different scores are taken into account for different purposes, e.g. auto-whitelisting vs scoring.
