Sounds familiar.
I had exactly the same problem, and I left the computer for over an hour
as it looked as if it was checking the disk. Ended up reformatting the
whole thing, removing all the linux partitions, and whaddya know? setup
started fine. Grrrr.
(Lucky I had only just re-installed a minimal install of Fedora Core 4
Test 2)
So putting windows on first is the way to go.
