If you are using Cyrus IMAP on your mail server , then you could
maybe use a Sieve (RFC3028) script.

Sieve allows you to tell an IMAP server to do various mail filtering
things on the server-side, including vacation messages.
There is a squirrelmail plugin that allows you
to interact with Sieve-enabled IMAP server such as Cyrus
via the "MANAGESIEVE" protocol (thus AFAIK removing need for FTP):

Other IMAP servers besides Cyrus might now support Sieve.
