Not so  ebox has template files you can edit to make your changes permanant
the smb.conf template is at /usr/share/ebox/stubs/*samba*/smb.conf.mas  
AFAIR

Nice. So if you only edit this type of file you can enjoy easy day to 
day admin and
get the box running just the way you want!
