I've recently upgraded a few servers from 3.1 to 4.0, and they all
survived 3.0 to 3.1 upgrades before that. The sarge upgrade docs [1]
recommend use of aptitude rather than apt-get, it is better at
dependency checks, installation ordering and package conflict
resolution. It may be too late now though, but see if using aptitude
for updates and upgrades fixes what you're seeing now.
