The /etc/logrotate.d/mysql-server script runs:
/usr/bin/mysqladmin --defaults-file=/etc/mysql/debian.cnf flush-logs
daily. The debian.cnf file includes a debian-sys-maint user and password,
which may differ from what's in your database if, for example, you restored
your databases from a different box. You might try checking those settings,
or running the mysqladmin command manually to see if it's working.
