So you want to do:

     linux logic
    /           \
NTFS             NTFS

That's going to be problematic for obvious reasons.
Perhaps you could backup/restore NTFS extended stuff
separately using [gs]etfacl & [gs]etfattr ?
Perhaps the pax format supported by star is better
than tar and cpio in this regard?
Perhaps you should copy at a lower level thus
bypassing all the NTFS specific stuff?
