Technically you never voted for the Irish government
cabinet as well, but they still run this country.
If you want to see change ensure pressure is put (via
your elected reps) on the constitutional commission
that is sitting at the moment to review the fuuture of
the EU government structures. One of the topics being
debated is electing a head of the commission. An EU
president if you will. The national governments want
the holder of the position to be decided by them. But
there is an alternative (and IMHO pretty good) view
that it should be directly elected by the people of
Europe.
