AFAIK there isn't any javascript that affects stacking order (well you can
do a modal popup in IE, but in this forum I doubt you are using IE), (and I
do a good bit of JS).
Now you chould loop over a window.focus() type statement which would look
like a window being highest up in the stacking order.
If you give us an example URL , I chould pin it down to a JavaScript method.
