Does it have to use perl?

I'd use expect for that sort of operation.

In fact, I'd use autoexpect to capture an
ftp session. Then if needs be, i'd just
edit the resultant expect script as per
specific requirements.

the script should retain usernames, passwords, hosts, directories etc in
a conf file

an example of how to FTP in perl (without the CPAN module, if possible)
would be good if the above is not available.
